Device and App Management – Microsoft 365 E3 vs Office 365 E3
To assist tenant administrators, Microsoft 365 E3 includes Device and App Management features such as Microsoft Intune, System Center Configuration Manager and System Center Endpoint Protection management license equivalency while Office 365 E3 does not.
Identity and Access Management – Microsoft 365 E3 vs Office 365 E3
Office 365 E3 does not include Windows Hello, Credential Guard, and DirectAccess; and doesn’t come with Azure Active Directory Premium Plan 1 as part of Identity and Access Management, while these features are included with Microsoft 365 E3.
Threat Protection – Microsoft 365 E3 vs Office 365 E3

While Office 365 E3 provides some information protection features, there are some which it doesn’t have such as Windows Information Protection and BitLocker.

Microsoft 365 E3 vs Office 365 E3: Which is better?
Both Microsoft 365 E3 and Office 365 E3 are great products from Microsoft. However, Microsoft 365 E3 gives you more tools to manage your IT assets. With Office 365 E3, you would have to buy ADDONS to add similar functionality that comes as default with Microsoft 365 E3.
Microsoft 365 E3 subscription per user costs more per user when compared to Office 365 E3.

1. Productivity Server Rights – SharePoint, Exchange productivity server rights for Microsoft 365 E3 & E5 customers (Hybrid Rights unavailable in CSP Channel).
2. Unlimited OneDrive storage for E3 or E5 subscriptions of five or more users. Microsoft will provide an initial 5 TB of OneDrive storage per user. Customers who want additional OneDrive storage can request it as needed by contacting Microsoft support. Subscriptions for fewer than five users receive 1 TB OneDrive storage per user. F3 plans include 2GB OneDrive storage per user.
3. Sway is not currently available for Government Community Cloud (GCC) customers and customers in certain geographies at this time. Some legacy Office 365 plans that are no longer in market as of August 2015 may also not have access to Sway.
4. Not available on Windows 10 Enterprise E3 in S mode.
